taking resources I agree that Tine's suggestion is an option, but the sentence in its entirety does not seem to contain that message, and I believe that the threat of a wholesale departure of the employees of a department would have been stated more clearly. But, more context would have, perhaps, made this clear. Also, it is stated that it is the department's resources that the employees have, not necessarily their own. This is an interesting challenge. Again, more context is always helpful. I think we all have this experience where we are reading something, and we think we know what is being said, and then we get to the last sentence, and the light comes on, and we say "Oh, so that's what they meant!".

The suggested translation can be correct, but there is also another possibility - exactly as it says - they decide themselves where to bring their knowledge and experience. That means there is a danger that the employees will take it away from the company by finding new jobs.

how to use them

There are many options- "how to apply them", "where to use them".
The employees have, or are, the department's most important resources, and will decide where or how to use them. It doesn't mean "where they will take them" in the sense of taking resources to some place.
