You usually see this term being used with the word "genetically" before but I think you can use just "modified substances".

genetically modified organisms (GMO)

A very popular term nowadays, I see it on Greek sites along with some shampoo articles...

& worldwide, it seems to be a large problem, I believe GMO (abbreviated) would make sense itself

we don't have to translate 1 to 1, I believe GMO wouldn't look bad on a shampoo / No, they are genetically modified organisms,which is way worse! Ugh!

You have right but μεταλλαγμένες ουσίες can be seen translated as that too

I think that this is just a way of saying that it is natural substances, ie substances in their natural state

I doubt very much that it is taking about GMO - as in English, you don't make the leap from modified to genetically modified as a matter of course.
